How do peaceful Muslim sects coexist with militant Muslims and Muhammed?

I'm aware that Muslim sects such as the Sufis exist who, to my understanding, are more or less peaceful in their beliefs and teachings. I'm wondering how they coexist with militant Muslims or with Muhammed's history as a warlord and sexual behaviors, such as taking a 9-year old as his wife.

To the best of my understanding, religious sects which are more progressive in their beliefs and practices seem to evolve out of more primitive ones. This is similar to how mainstream Mormons have given up on polygamy, despite Joseph Smith and fundamentalist Mormons practicing it.
